I have 2 desktop computers. I have Thunderbird installed on both. Somehow some emails downloaded on one desktop is not downloaded on the other.
I have 2 computers,
1) Home Computer (occasionally used for work)
2) Work Computer.
II had transferred my entire profile using this article, https://support.mozilla.org/en-US/kb/moving-thunderbird-data-to-a-new-computer , from my home computer to my work computer.
This was done so that I can transfer all my emails, profiles as well as extensions/settings that I had customized on my home computer.
Since I started using my work computer I notice that some emails that have been downloaded on my home computer are not seen/downloaded on my work computer.
For example, If I used my home computer from 8am to 10am. The emails I received during this time will not be available/downloaded/seen on my work computer.
Is there something I am missing? I want to use both the computer independently without any synchronization of emails downloading. (preferably only extension settings synchronization)

Both computers must be using IMAP account settings. If both are POP or one is POP, you will experience what you are describing. If that is correct, you cannot just change the account from POP to IMAP, but need to create new account for each POP account. IMAP servers have different names and different port numbers.

Thanks for your response. So both accounts are POP. Does this mean I need to delete my mail account on one of the computers and add it again? If so, how can I add the existing (old) emails after setting up the account? Basically, I require my Pop account on Home Pc and Work Pc for the same email account. But do not want them to be synchronized

Okay, that can work, but you will need to manage when to delete messages. Set both computers in tools>account settings to leave messages on server and not to delete. That lets you download to both PCs, but you will need to periodically delete from server, once you know the messages have been downloaded to both.
