Why won't my add-on settings save?

I am running Firefox Nightly 54.0a1 (2017-01-28) (64-bit) and for some add-ons my settings won't save (for example QuickNote). But if I launch regular Firefox, and change the settings they do save and then work for Firefox Nightly too. I have tried factory resetting and reinstalling, but nothing worked.

Did you do the initial check for issues with prefs?

Did you try a new profile?

Note that you should have a separate profile for each Firefox version and never use a profile with different Firefox version. This is even more important when you use unstable Nightly and Developer Edition builds.

I created a separate profile for Nightly, but that didn't help. I checked the prefs.js file and it appears that Nightly cannot modify that file or something. When I change a setting in regular Firefox that thing immediately saves to prefs.js, but that is not the case with Nightly. I ran them both on separate profiles.

What happens if you delete the prefs.js file while Firefox is running?

Does a new file get created when you close Firefox?

I don't have any of that. I even have windows defender disabled. The only thing I use is malware bytes.

Everything is allowed for every user. It's not read-only either,

If I delete and exit Firefox, a new prefs.js does get created. It still won't save my setting though.

I wanna mention that this is not the case for all extensions. Only for a few. uBlock origin or uMatrix settings work. The only problem I'm having is some addon name I cannot remember right now and QuickNote.
