There may still be programs on the computer that are altering Firefox. Could you check the Windows Control Panel, Uninstall a Program one more time, and click the "Installed on" column heading to see whether you find any other suspicious or unrecognized programs that installed around the same time? Remove the ones you do not need.

Next, check for and remove any user.js file, as described in this article: How to fix preferences that won't save.

Another reason users often lose their settings in between sessions is a settings protection feature of their security or utility software. For example, in Advanced SystemCare, it's called Surfing Protection. These features may need to be disabled temporarily while you fix this problem.

Also, according to one website, this malware changes the shortcut you use to start Firefox. You can distinguish this from a home page hijack because when you're in Firefox, the Home icon and new windows (Ctrl+n) work normally, and the problem only occurs when you use your desktop icon.

You can clean that up this way:

right-click the icon > Properties > Shortcut tab

For 64-bit Windows 7, the "Target" should be no more and no less than the following:
