I have just installed Thunderbird on my wife's PC. The inbox has syncronised OK but the subfolders have not come in. She uses a me.com account and was previously getting her emails via iCloud but it bacome very slow.

Subfolders are not downloaded if the account is POP - Inbox only. If it's IMAP and the folders aren't visible, right-click the account in the Folder Pane, Subscribe..., Refresh, and check (subscribe) the missing folders.
