Sync is moving many of my bookmarks into the Unsorted folder
I sync bookmarks between Firefox on Windows and Ubuntu. It appears that after some sync operations hundreds of my bookmarks and bookmark folders have been moved into the Unsorted Bookmarks folder. I use Windows rarely and I have observed that this appears to be happening when I use Firefox in Windows because when I go back to Ubuntu the bookmarks and folders have been moved.
I have probably several thousands of bookmarks since I've been using Firefox from the 0.x branch and, since problem has been happening for a while before I noticed it, so many bookmarks have been moved to the Unsorted bookmarks folder and I cannot simply move the bookmarks and folders back to the correct location because the Bookmarks Manager is so slow - it takes a few minutes just to move one bookmark or folder back to the correct location.
Firefox bookmarks has become useless to me now unless I delete them all and start again which I don't want to do and is only a fix until the problem starts happening again.

This issue can be caused by a problem with the places.sqlite database file in the Firefox profile folder.

If you use Sync then best is to disconnect Sync (temporarily) while performing maintenance/repair efforts to the places.sqlite database.

When the bookmarks get messed up I am doing nothing unusual. Just starting the browser and letting sync work. Then on my main system (Ubuntu) bookmarks have been moved to the unsorted folder.
Since checking a copy the places database in SQLite Manager, I can see I have 11000+ bookmarks. Perhaps sync just cannot cope with this amount of bookmarks?
