All messages from IMAP server where deleted via thunderbird, even with all settings set to keep messages and not delete.

I recently set up Thunderbird on my new Linux Mint machine, I have previously been using outlook with windows. After setting up Thunderbird loaded about 1-2 days worth of emails. It was setup using IMAP with a hosting server that we have used for some time. All settings were set to not delete anything unless i specifically delete a message. No automatic deleting, everything to be kept on the server. Next morning i loaded up thunderbird and there was no mail. I sent myself a test email and it came through and landed in the inbox. I could not find the missing mail in my Trash or Archives, i double checked all the settings, they were all the same as before. I logged into our webmail via a browser to check the mail on the server, all the mail had been deleted, everything over 3000 emails gone. I cant figure out why this has happened.
