The entire Bookmarks menu folder tree is on both the Bookmarks menu and somehow is also on the bookmarks toolbar. How can I remove it from the bookmarks toolbar without losing all my bookmarks? What I do (add or delete a bookmark) in a folder in one of those bookmarks menus automatically is duplicated in the other.

Are you using Sync to sync the bookmarks or did you ever import an HTML bookmarks backup?

You can check for problems with the places.sqlite database file in the Firefox profile folder.

If you use Sync then best is to disconnect Sync (temporarily) while performing maintenance/repair efforts to the places.sqlite database.
