I want to use two profiles, so I duplicated the default profile root directory folder and used that folder for the new profile. I set adifferent theme and preferences for one profile, but if I run firefox using another profile theme and preferences became same.

Is this a problem that occurs because I duplicated the profile folder? or Can't I use difference preferences for different profiles?

The folders are separate, so changes in one shouldn't affect the other. Unless they are both connected to the same Firefox Account and the Sync settings include sharing add-ons and preference. You can check what is shared via Sync on the Options page.

Note that some files may contain an absolute path and thus still link to the other profile. A possible candidate is pkcs11.txt that stores data used by the software security device, so check this file to be sure. Prefs.js can also have such a path.
