Are these individual messages or a complete mail folder?

If the mail folder is now missing from Thunderbird, i would exit thunderbird and select to restore the folder. If there is a folder of same name where you deleted the folder, then I suggest renaming that folder, exit thunderbird, restore the mail folder, then restart thunderbird and manage the two folders.
