Incoming messages are not distributed to the folders specified in the filters. When initially all configured, everything worked. But, after some time faced with such a problem. This could be due to multiple processes competing for priority in handling messages. In the filter window, do you have it set to filter before or after Junk Classification, if Junk Controls are in effect? Is there a security/AV/antispam program scanning email? It's generally recommended to disable such scanning (not the real-time scanning, which is different). If you enable the Filter Log, it may indicate the source of the problem.
