I have several sites on the list of those allowed to keep cookies always (options, privacy, cookies, exceptions). When I use 'clear recent history' and check cookies, all cookies are deleted, including those on the allowed list. This may be a feature rather than a bug, but I would very much prefer it if the excepted cookies were excepted!

That is how it works. Using Clear Recent History clears all specified cookies and doesn't exclude the cookies that have an allow exception. If you want to keep some cookies then you need to avoid using CRH to clear the cookies and remove unwanted cookies in the Cookie manager or let them expire when you close Firefox. That way you keep cookies with an allow exception.

You may have to uncheck Site Preferences to exempt personal preferences for allow/block.
