Why Fire Fox 4 renders website completely wrong than every other version and browser?
I am building a website, and I have a CSS that will work on every version (nothing crazy like IE5 but still old enough) of IE, FirefFox, Google Chrome, and Safari. Yet Firefox 4 renders the website completely wrong.
It destroys the homepage and a few other pages on the website.
So my question is, what the heck did they change, and is it possible to load a separate CSS just for firefox 4, like ie can with conditional comments?

I maintain a few sites and don't have any problems with FF4 rendering. Can you give the URL to the site in question or if you only have a local copy and it isn't live yet, can you use the "add images" function below and post a copy of the home page html and your css? I'll take a look and see if I can duplicate the problem and try to suggest a fix.
Also, try an html/css forum as though it appears this is an issue with FF4, you'll get much better help from web designers on web design forums. This site is more about using FF than it is about web design quirks.
Your site (http://code.mtc.mb.ca/) looks fine here to me. I do notice that if I use a different default font or increase the minimum font size beyond 12px then content is shifted to the right. So look there if you made changes to the font settings.

You can also reset the page zoom on pages that cause problems: View > Zoom > Reset (Ctrl+0 (zero); Cmd+0 on Mac)

Your site looks fine here too. Not sure where you see a problem, or perhaps it has been resolved?
